Mooki, who has been appointed assistant captain to Doctor Khumalo, was injured while going for the ball and team physiotherapist David Milner said the player could be out for three weeks.
Chiefs coach Muhsin Ertugral acknowledged that the unavailability of Mooki would upset his plans for the match against Ghana's Hearts of Oak in the first semifinal. However, Ertugral said there a number of options to fill his place.
Patrick "Ace" Mbuthu has not been training with the team due to a flu virus. He only went through a light session on Wednesday and the coach said he would keep an eye on the player and if he passes a fitness test, he could fill Mooki's place.
But if Mbuthu does not make it, Ertugral said former Wits University and national under-23 star Stanton Fredericks could be given a run.
"He is a talented player and I think he could fit in very well in that position," said Ertugral. "We also have an option in Gerald Sibeko who has done tremendously well last season."
Ertugral said Mooki was appointed vice-captain due to his experience and the commitment he has shown throughout the seasons. Brian Baloyi will also remain second in command in case both Mooki and Khumalo are not available.
The coach stressed that Khumalo was still in his plans and that he would play a crucial role in assisting the younger players to settle in. "Doctor has vast experience and he is going to play a crucial role in guiding the youngsters," said Ertugral.
